On trips most of my tools are in a bag on the rear seat.
On trips if we are doing day rides I leave the small BMW rack bag at the motel but leave the panniers on so we have a place to put our jacket when away from the bikes. The panniers also give us a place to carry a jacket liner or electric liner on the day rides.
I always take my tank bag on the day rides and it has a few basic tools, tire repair kit and air pump.
